My mom is in India right now. She has a 3 months super visa on her passport. Can she come over here and extend her super visa or should she apply from India?

Your mother can not extend her temporary resident visa. She can only extend her stay / entry in Canada. A new Super visa can only be issued from outside Canada.
If your mom travels on super visa (with three months visa duration left), she will have to apply for her extend of stay. Alternatively, you can file a new super visa for your mother so that she gets a visa for the duration of the length of her passport’s validity. She can get her passport renewed if it is expiring within 365 days.
